The Liberian bulk carrier MV Sea Amity was en route to Newcastle when the ship's crew noticed the man missing about 10.20pm.
They commenced an immediate search of the area, an Australian Maritime Safety Authority spokeswoman said, but failed to find him.
Authorities were notified early the following morning and an air and sea search commenced soon after.
Six helicopters, three planes, a police vessel from Hervey Bay and volunteer marine rescue vessel from Tin Can Bay spent Wednesday searching an 2816 square kilometre patch of ocean 55 kilometres from Fraser Island.
In a statement, AMSA said the search concluded at last light, following expert medical advice.
The man was believed to be a cook on MV Sea Amity.
The bulk carrier has resumed its voyage to Newcastle.
