Football fans in the crowd at Etihad stadium were heard booing Goodes during his first touch early in the first quarter.
The booing was heard again when Goodes kicked a goal in the second quarter.
The booing comes just weeks after the Indigenous champion forward was forced to take a break from football amid last month's booing controversy.
Football fans – including St Kilda supporters - immediately took to Twitter to condemn the booing as racism and express support for Goodes.
Some Saints supporters were however quick to downplay reports of booing or claim the jeers were racist. The dual Brownlow medallist and 2014 Australian of the Year went on to kick three goals during the match.
A Swans spokesman later said the club had no problems with the crowd's behaviour and there were also cheers when when Goodes kicked each of his three goals.
And Swans chairman Andrew Pridham dismissed talk of fans booing during the match.
"Not right ... (St Kilda) fans were terrific - well done," Pridham tweeted after the match.
Early stages and it seems some @stkildafc fans are booing Adam Goodes and him alone. Please, surely we're beyond this? #HopeImHearingThings— Adam Spencer (@adambspencer)

Classy work, St. Kilda booers. At least you're getting drowned out by people cheering Goodes' goal... #AFLSaintsSwans— Capper Towers (@cappertowers)
