Regional Express pilots planned a flight stoppage between 5am and 9am on Monday.
The pilots said they were taking the industrial action because of the number of nights they are spending away from home.
However the 11.05am from Townsville was just five minutes late landing in Mount Isa on Monday and departures were scheduled to leave on time.
A meeting between the airline and the Australian Federation of Air Pilots (AFAP) on Friday failed to reach a resolution.
"With the industrial action to date, we have had very few pilots participate across the network," a spokesperson for Rex said.
Most disruptions from the ongoing industrial dispute had occurred in the South Australian network, the Rex spokesperson said.
Two flights have been cancelled, a return flight from Adelaide to Mount Gambier and one from Adelaide to Kingscote, with all passengers moved onto other services.
In NSW, flights have been delayed between Sydney and Orange, Albury, Armidale, the state's north coast, Bathurst, Newcastle, Parkes and Broken Hill.
South Australian flights have been held up at Port Lincoln, Whyalla, Kingscote and Mount Gambier, and the route between Melbourne and Merimbula has also been affected.
In Queensland, there were reports of short delays on the routes from Brisbane and Townsville to Mount Isa on the early morning flights, but any impact had cleared by mid-morning.
The airline is in negotiations with AFAP over the lifestyle clause of contracts, with some of the pilots spending five nights away from home.
Rex said it would try to alert customers as soon as it could about disruptions to minimise any impact it had.
"The advice to passengers is to continue with their plans, unless they get contacted by Rex to say their flight has been cancelled," a company spokesperson said.
