The man, from Kewarra Beach, was employed to do maintenance work on remote area facilities.
Police were called to Mount Windsor, near Mount Carbine, in far north Queensland on Friday, following reports of a crash about 12.45pm.
Rescuers found the 43-year-old pilot, from Marlborough in central Queensland, at the site in a serious condition, and he was taken to Cairns Base Hospital.
Police established a second man may have been with the pilot, but the 25-year-old's body was only found on Saturday morning during further searches.
Senior Sergeant James Coate said the terrain was "extremely harsh, inhospitable and very difficult to get to" and a crew of 50 rescue workers searched for the man's body.
Snr Sgt Coate said the rescue aircraft had to winch rescuers down to search, with debris spread across a "reasonable size" area.
He also said the condition of the pilot did not allow for accurate questioning.
"We had to make a significant number of inquiries... to ascertain there was a second person (in the helicopter)," Snr Sgt Coate said.
Snr Sgt Coate said it was not known if the 25-year-old died on impact.
Next of kin have been advised and were described as "distraught" by Snr Sgt Coate.
The pilot remains in a critical but stable condition in Cairns Base Hospital.
An investigation has begun to determine the cause of the crash.
EARLIER: Emergency services have resumed a search in far north Queensland for a man who is believed to have been a passenger on a helicopter that crashed in the area on Friday.
The search resumed at 7am on Saturday and was concentrating on the Mount Carbine area, 125 kilometres north-west of Cairns.
Police have spoken briefly to the 43-year-old male pilot but he was "very confused" and unable to give any definitive information about the crash or whether he had a passenger.
Authorities established a second man was believed to have been with the pilot during Friday, but have been unable to determine whether the missing man was on board when the helicopter crashed.
Emergency services conducted a land and air search on Friday evening for the man, aged in his 20s, and resumed the search on Saturday.
The crash is believed to have happened about noon on Friday, when the Australian Maritime Safety Authority detected a distress beacon from a single engine Robinson R44 helicopter.
A fixed wing rescue aircraft was sent to an area about 50 kilometres west of Port Douglas near the Daintree, which found the helicopter wreckage about 2.30pm. A rescue helicopter arrived just after 3pm. The pilot was found alive and was winched to safety.
Paramedics treated him for a moderate head injury and laceration to his forehead. He was taken in a stable condition to Cairns Base Hospital, but on Saturday morning was listed as serious.
An Australian Search and Rescue spokesperson said the pilot was fortunate to have had a distress beacon hooked up to the MEOSAR satellite system, which helped search teams find him quickly.
His emergency locator transmitter automatically engaged on the impact of the crash and it sent signals to satellites in the MEOSAR system to generate his exact location over the next two hours.
