The man, aged in his 50s, was attacked near Bramwell Statio, not far from the tip of Cape York Peninsula about 5pm on Sunday.
It's understood he had been fishing on a riverbank when the croc launched out of the water and bit him.
The Royal Flying Doctor Service flew the man to the Cairns hospital in a serious condition. He had significant wounds to both of his arms and legs.
A hospital spokeswoman said the victim was in a stable condition.
